I think blonde is now the official color though it seems to have changed over time.
Initially she had green hair in the NES version (blonde in missile mode)
From the end shots of Super Metroid she appears the be a brunette
However, in Nintendo Power's Super Metroid comic she had purple hair.Most recently, in Fusion, Zero Mission at least one of the Prime's and now the new Super Smash Bros game she is shown as a blonde.
Personally, I don't care I have seen versions in several colors which I like. One of my faves is one of her portrayed as either a very dark blonde or more likely a brunette.
